No, the Roman Empire was not run only in Latin. Indeed Greek was used officially throughout the easternpart of the empire. The Christian church in Italy used Greek as its language for a long time.

If someone was schooled in Arabic and reads Arabic and the arabic alphabet rather than having been schooled in English or French, they are disadvantaged in government employment that requires the Latin alphabet, but it incorrect (and culturally insensitive) to call them illiterate.
